The immobiliser should not come into play when the engine is running. It may be worth checking the wiring as you may have wire damage or filled a relay or fuse box up with crap.

That does not sound right at all, when is the last time that it had a service? Sometimes it always worth sticking to the basics first.

As Tim said its an under tray, either attach it back or if clips or screws are missing remove it till you have new ones
