Is it the alternator with the round plug? and your samurai has the rectangular plug?

If so there will be a terminal sticking out of the new alternator... both the thick wires (white/yellow i think) out of the rectangular plug should go to the terminal, use ring connectors

the thin wire (white/red) should go to one of the terminals inside the where the round plug would go
use a spade connector for this one

Some alternators have multiple pins inside the round plug, you can tell if you're on the right one by turning your ignition on. if you're on the right one the battery light on the dash will come on

Cut the old plug off and solder then heatshrink if you got the correct plug for the alternator like I did here http://forum.suzukiclubuk.co.uk/vi ... 11/t,2100/
