Guess there might have been some sort of oil/fluid there that its reacted with or just sat on top of.

Either damp or oil on the panel.
You can get special solvent panel prep cleaner. Probably find the whole thing needs flatting off and priming again

I was thinking of just sanding back the affected areas, and then repaint those area's. funny thing is I wiped it down with thinners, so wouldn't expect anything like this

Dude when i painted my windscreen, someone had previously painted the windscreen in a different colour. I sanded the old paint to rough it up, and cleaned it with white spirit, yet my paint reacted with the old paint and turned out just like yours has. Must have been an oil based paint or something not removed by thinners. I would sand/grind right back to metal and prime first then paint.

Orange peel like that can happen for all the above reasons. It can also happen if you lay the paint on too thickly or if it's cold and damp.

I'll sand it back, and try again. I don't think it reacted with the paint, as the layer underneath it is the original factory paint, and this was the only spot it did this
